Initial Comment:
My computer has two monitors, giving an "extended desktop".  With an empty Jmol window nearly maximized on one monitor, the mouse moves the cursor smoothly.  But, if the Jmol window is positioned so that part of the window is on the second monitor, then the mouse movement is extremely jerky:  when the mouse is moved across the window at a "normal" speed, the cursor position only updates 4 or 5 times.  (If this can't be reproduced, then the problem may be related to my using a Microsoft 5-button Intellimouse optical mouse.)  If the problem is with Java, then there is nothing to do.  I think I perceive the problem with a Jmol applet in a web page (when the page spans monitors), but the applet window is small, making the detection of the jerky motion subjective.  
It is peculiar that an empty window would have trouble updating the screen.  Perhaps exploring this will lead to a way to improve Jmol's performance (which is already in the wow! category).
