Hi Osvaldo,
Currently, we have several coloring schemes for proteins in the ChemDoodle Web Components, but b-factor values are not supported. We are working to have this added as well as other coloring schemes. Feel free to let us know which features you would like added, we will try to get to all of them.
You may also want to implement this functionality to the source yourself by adding to the PDBInterpreter and Residue classes.

It seems to work ok, except that when using the chemdoodle I don“t know how to color the protein using the b-factor values. Is this feature available when using chemdoodle? if not, there is another way to get the same result? like passing the values as arguments of some function?
