I just ran into the same problem. I was using the latest version of gcc (4.0); I changed to 3.3 ("sudo gcc_select 3.3") and did several iterations of "make clean" interspersed with "configure" and things got somewhat better.

I'm about to give up, though, since http://www.zenonez.com/prctoolsx looks much more promising.
